Patogen [grčki pato i gennan˭da proizvedu] je bilo mikroorganizam izazivač oboljenja. Patogenost je sposobnost mikroorganizma da proizvode patološke promene ili bolest. Primarni patogen svaki organizam koji uzrokuje bolesti u zdravom domaćinu direktnom interakcijom. S druge strane, oportunistički patogen je organizam koji je normalno slobodan u okruženju ili je deo mikrobiote domaćina, ali koji može postati patogen pod određenim okolnostima, kao što je pad imunog sistema.
